Description Metabarcoding data are increasingly used to derive co-occurrence networks and obtain, e.g., information on plankton and interactions among them. Here we provide two matrices containing the number of amplicon sequence variants (ASVs)’ reads aggregated at the genus level for the V4 and V9 regions of the 18S (small subunit) ribosomal RNA gene obtained in the Gulf of Naples along three years (2011 to 2013) through 48 sampling dates We used these data to derive co-occurrence networks for the plankton community. ASVs were classified using BLAST against the PR2 v4.12 reference database (Vaulot et al., 2021 - DOI: 10.1111/1755-0998.13465).
